Are you implying that "R CMD check" has reverted to its pre-2.6.0 behaviour? If I remember correctly, for R versions before 2.6.0 "R CMD check" did not attempt to build the vignette, with version 2.6.0 it started to do so. The relvant NEWS entry is: o R CMD check now (by default) attempts to latex the vignettes rather than just weave and tangle them: this will give a NOTE if there are latex errors.
