There is a "work-around" - putting extra spaces between the two braces:
$ cat foo.Rd
\description{
\eqn{ {A} }{B}
}
$R CMD Rdconv -t latex foo.Rd
\HeaderA{}{}{}
\begin{Description}\relax
\eqn{ {A} }{B}
\end{Description}
