Agreed with Spencer -- this is pretty much exactly what feature flags were designed for. That the need for such a flag only became obvious after the release doesn't change that.
I assume this feature flag would default to true in 4.0, with suitable warnings. That bit of the migration to 4.0 would actually be pretty easy for users: if there's a conflict, just set $environmentpath to something else.
