In a perfect world, a package built from ports or in poudriere should be the same. If a port catches unexpected dependencies, or some conflicting header, this is a (minor) bug, and it should be reported. Unfortunately, we are not in a perfect world, these events occur, and it can be hard to prevent them. -- Th. Thomas.
