Not from software.  Root on either will be able to mount and read the
bits from the other.  If you want isolation, you should physically
disconnect the drive you don't want accessed.

Or you could try some kind of disk encryption, but if you aren't typing
in a unique secret key every time you boot up, you probably aren't
getting the effect you want.
