This isn't necessary when you have the pop-ups' position customized so they wouldn't actually overlap with the system tray. I wouldn't fade them out in that case. For the default case, this works, but it would definitely be nice if the pop-ups could hide (or better yet, scoot away) when the system tray popup is open with any other applets too.
