At the same aperture and magnification the calculated DOF will be the same. However in practice the effective DOF depends also upon the sharpness of the lens (a softer lens will appear to have a greater DOF) and the lenses inherent aberrations/correction (a lens which isn't flat field corrected or exhibits strong spherical aberrations may appear to provide a more shallow DOF).
