I just checked, and on my system (KDE-based) I have a "configure desktop" tool that allows to select various themes. It has a specific setting called "Select a GTK3 theme". When I change colors there, and then start Pan, it appears with new colors. Shortly said - look into your desktop configuration tools for something that allows configuring themes/colors for GTK3-based apps.
