Does using gvfs-mime --set application/pdf ...  not work?  

I ***assume*** TB follows the XDG standard if it is not using GNOME
libraries [which add a bit on top].  According to XDG the default
application should be in $XDG_DATA_HOME/applications/mimeapps.list
