Which protocol is it about ? ?
Some protocols are fairly easy to edit to a later version. 
But mostly : Stick to the version the protocol was made for.

Generally : You can have as many versions of ns-allinone-2.xx as you want,
installed at the same time. But : Do not add any *PATH text to .bashrc →
→ Never required when it's your computer, and can install the executable
ns-<name> to /usr/local/bin/.

! Note : Some extra protocols may conflict with some other <extra protocol>,
added to the same ns2 build.
