David, On my Windows XP machine, my CVS directories are marked as Hidden. I don't see an option on the <copy> task that addresses whether hidden files/directories are copied, but it appears from your experience they aren't. On Windows, you can use the <attrib> task to turn off the Hidden attributes, but that may cause problems elsewhere.
