I've seen this message caused by reasons unrelated to NAnt. Specifically, some changes to solution and/or project files done out of synch sometimes cause one of the entries in the solution file to be corrupted.
My only approach to fixing this has been to recreate the solution file from scratch. Fortunately, that's not too much trouble for us, as it only contains 20 projects, and only a couple need to be disabled from the configuration.
