I used to use mediatomb but I no longer do so don't remember the details, but I remember that that is an issue of the web management UI, it exposes the whole file system so that you can decide what to share, theoretically no limitations (although the mediatomb user may not have read access to everything). IIRC however the database view is what will be shown to UPNP endpoints, you should just have to configure that.
