I guess the meat of the question is "is certs.pem the only location for CAs used by the system?" (ignoring application certificate stores, ie. Firefox or java). I guess tweaking my upgrade processes/scripts isn't that hard if everything has to be in certs.pem. Just don't want to go in that direction if there is an alternative already built in. Tim.
