Hi Matt,
Decreasing the NaCl will allow you to do an ion-exchange column if
your Ni-NTA eluate is not pure enough. The Qiagen NiNTA handbook
(QIAexpressionist; packed with information) recommends 300 mM NaCl to
prevent non-specific binding while still allowing a sufficiently tight
interaction between the his-tag and the column. Plus, depending on
your downstream application, 500 mM NaCl may interfere with whatever
you're looking for.
