Urea is in equilibrium with ammonium cyanate (remember the classic urea synthesis by Wöhler?), and ammonium cyanate can carbamylate amino-groups in proteins. That changes pI and eliminates protease sites. As ammonium is produced in the overall reaction, I would expect the reaction to be favoured at low pH. Make urea solutions fresh and keep the samples cold.
