To answer my own question I have found that this code in
LocalSettings.php works:
if( ereg('mysite.co.nz$', $domain) ) {
$_GET['useskin'] = 'myskin';
} else {
$_GET['useskin'] = 'monobook';
}
For some reason $_GET is necessary the use of $_REQUEST does not have
the same effect.
