Hi, window type POPUP shouldn't suffer from this problem. The offset is fixed by the hildon desktop for decorating the window border. You can read more about this offset and specifications in the maemo tutorial.
If your application doesn't want to be "hildonized", maybe it's better to display it fullscreen anyway?
