I haven't seen much about this under Machinekit, but in Linuxcnc you can 
pause, and there is a script / button to allow you to job while paused. 
Alternatively you can usually ( because some gcode will get confused ) stop 
the run, move the spindle change a broken bit etc, and then select "run 
from selected line". you want to pick a line that will get the bit back 
into the appropriate place in all planes for this to work.
