I can not test deployments on WLS. Maybe someone else from the community can share his experience.
Anyways, can you try creating a multi-javaee5-archetype based project (from http://code.google.com/p/open-archetypes/) and see if it deploys correctly? If it does, try gradually tweaking the ear plugin configuration and adding new modules until you get the equivalent of your setup, see if it still works.
