Are you pressing "Save" or "Apply"?

Is the data present in you preferences file?
On Windows
   C:\Documents and Settings\MARK\Application Data\LyX\preferences
On *nix and Mac
   $HOME/.lyx/preferences

(Actually, on Mac it's moved as of 1.3.6 to ~/Library/Application  
Support/LyX.)
