Ok I had saved the cmd file as unicode and lyx couldnt read it.
So it seems the cmd way of doing things still works.

cause!
A .cmd file is the newer term for a .bat file. It is recommended that
such files be created in a simple text editor, like Notepad in Windows.
For other WinLyXers making the .cmd file in Notepad one needs to
change from the default save of "text document" to "All Files" in the
dropdown window and leave alone the default format which appears
as ANSI in its dropdown menu box. Another way to prevent Notepad
from automatically appending .txt as in tex2lyx.cmd.txt is to put
tex2lyx.cmd within quotes, "tex2lyx.cmd", and then save it.
