Which USB ports are you talking about? The two USB 2.0 Host ports or the USB-OTG Port? As for the two USB 2.0 Host ports, they work fine on mainline Linux 4.4 with the default device tree that ships with the soruces. The messages you see are normal. I see them, too, but I can access my USB drives on my BananaPi just fine (running Linux 4.4.2 atm, but I can confirm it worked on 4.4.0 and 4.4.1 as well). If you want to use the OTG port, you need to adjust the device tree, I think. But I have never used the OTG port, so I don't know any details about that. And just for the record, I'm using U-Boot 2016.01. I know some older U-Boot versions had problems if you tried to use both USB 1.0 and USB 2.0 devices at the same time.
