I managed to convert the files causing problems using the following
Perl expression (on Ubuntu Linux):
perl -pe 's/\r?\n|\r/\n/g'
$LPS_HOME/WEB-INF/flexsdk/4.5.1/frameworks/libs/air/AIRIntrospector.js
