[eclipse] Output folder "target-eclipse" not always set

Output folders "target-eclipse" are set only if src/main/java and src/test/java
are not found on the build path already, but if Maven correctly sets them up
(to target/classes) then Magma does not change this setting.
Moreover, src/main/resources and src/test/resources are completely ignored by
Magma.
