Since this operation is controlled by code in kdelibs we can't do much about it. Reading http://techbase.kde.org/Projects/KDE_on_Windows/Installation#Startup.2C_shutdown.2C_and_diagnosing_problems I can suggest the following: when you experience these issues you could try running 'kdeinit4 --terminate' while kmymoney is not running and start kmymoney after that.
