thanks for getting back to me.
apport-collect  doesn't work as there is no browser on my machine.
My machine is a server and I have only the text console.
apport-collect 1411361 just shows a message at the bottom without any 
progress and not giving any hints how to proceed.
I then tried from a putty terminal but this failed also.

In the meantime I did find that shutdown on newer kernels work when I 
disable wake on PCI in my BIOS.
As my LAN card is PCIe  I have now successfully upgraded to kernel 
3.13.0-71-generic #114-Ubuntu SMP Tue Dec 1 02:34:22 UTC 2015 x86_64 
x86_64 x86_64 GNU/Linux
and I can shutdown the server while still being able to wake it from LAN 
and from RTC.
With kernel  3.13.0-43 I didn't need to disable WoL on PCI and I did not 
have a problem to shutdown the server.
I can live with the workaround but still something must have changed so 
that kernels after 3.13.0-43 automatically restarted the server when 
wake on PCI is enabled.
I use WoL to wake my home server whenever a client PC tries to access it 
and I use wake from RTC to periodically wake it, to perform maintenance 
tasks.

  kernel  3.13.0-44  doesn't poweroff (shutdown) with WoL enabled

Status in linux package in Ubuntu:

Bug description:
  This bug is similar to Bug #1346269.
  I successfully used to use WoL (wake on lan) since Sep. 2014 with Ubuntu 
14.04.1 LTS on my ASUS P9D-X Server.
  After I updated to kernel 3.13.0-44  this feature broke and my server always 
restarted when I issued a 'poweroff'.
  I disabled WoL for PCI and PCIe in the APM settings in BIOS and poweroff 
worked as it should, but then Wake on LAN is gone which is not a nice setting 
for a server in a closet.
  So I reverted to 3.13.0-43 and the problem was gone.
  Thus something in kernel -44 must have changed to the worse.
  Please check what has happened and fix this issue again in upcoming kernel 
releases.
