As you discovered just removing the files are not enough, the database must also be cleaned up, so akonadi knows the files are not in cache and they need to be retrieved again if needed. If you know sql, you can do the cleanup in akonadiconsole. You need to remove (set to null) the data and datasize columns for the respective items in parttable. I deliberately don't give exact command here, so people will not try it and in case of problems blame me...
