This turns out to be akonadi not being shutdown automatically when logging out. Instead, ksmserver waits until it hits it's timeout, which I believe is 10s, before continuing shutting down KDE. It shutdowns fast again if I manually stop akonadi before logging out. But this (including scripting and adding shortcuts to the desktop or similar) is only a temporary workaround.
