SUMMARY
So to structure notes, it's a good idea to categorize them. Folders and
especially subfolders are a good way to do that. MarkNote could scan internal
directories for notes and allow to manipulate them (like add new
note/subfolder, remove it etc.) One good example of that is how it's done in
QOwnNotes. It even shows the exact number of notes in each folder, which is
super useful.
Might not be an easy task for sure, but it's so much easier to categorize stuff
like notes.

OBSERVED RESULT
Only a notebook's directory is scanned, and not its subfolders.

Not only a notebook's directory is scanned, but also its subfolders.

QOwnNotes' way of doing a tree folder https://imgur.com/a/rnHxnIB. In Dolphin,
there's the Folder option (F7 by default), pretty close in design.
