I've tried the same, copying with Dolphin and watching the "worker thread" writing in iotop. Sometimes blazingly fast, sometimes slow (comparable to your results although I don't see the long breaks with no disk activity). No obvious difference between having Baloo running or not. I'm getting short of ideas.
