I ran into the same problem yesterday when trying to setup a mosaic for
California Nebula (NGC1499)

Telescopius CSV (2W x 1H tile):
Pane, RA, DEC, Position Angle (East), Pane width (arcmins), Pane height
(arcmins), Overlap, Row, Column
Center, 04hr 01' 17", 36º 17' 44", 0.00, 100.80, 100.80, 10%, -, -
Pane 1, 04hr 05' 02", 36º 17' 31", 0.56, 100.80, 100.80, 10%, 1, 1
Pane 2, 03hr 57' 31", 36º 17' 31", -0.56, 100.80, 100.80, 10%, 1, 2

Imported into Kstars Mosaic Planner (MP) after I initialized mosaic size to
1x1. First indication that something's wrong after import is MP says the size
is now 1W x 2H. The generated ESL file has a fixed RA with changing DEC for
each tile:

But the Telescopius CSV is constant (almost) DEC with varying RA. 

Tile sizes do match up between Telescopius & MP but of course width and height
are swapped:

I ran the planned mosaic and it indeed produced a 1W x 2H image, 90 degrees off
from what I planned with Telescopius. 

Workaround is to manually enter in the center coordinates (from Telescopius)
and mosaic size.
