If you can find the "suspect" .epub file, you can perhaps check it with the
ePub validator:
    https://www.w3.org/publishing/epubcheck/
There is (or was?) a flatpak but I don't seem to be able to find it at the
moment.

It's possible that you can catch the "failing" file if you follow the content
indexing with "balooctl monitor" or try to set up logging - Bug 460390 and:
