Did you try these two points?

The path to ffmpeg shouldn't have changed with the update, it should change the
same. The "Custom ffmpeg arguments" are placed in the "dots" button near the
container type selection.

The embedded ffmpeg.exe is places in the same folder, where krita.exe is
placed, that is `krita-nightly-x64-5.2.0-beta2-7b1e1cc5bd\bin\ffmpeg.exe`
