The configuration files are just hell. 
Today I reinstalled Akonadi, and it's super tedious to gather everything
together.
Apart from that, there are always leftovers from programs that are no longer
used.

How about a separation according groups and products?

# Base directory for all KDE stuff
~/.config/kde/

# Program directory
~/.config/kde/$group/$product/

Examples:

# KDE accessibility applications
~/.config/kde/accessibility/

# KDE education applications
~/.config/kde/education/

# KDE games
~/.config/kde/games/

# KDE graphics applications
~/.config/kde/graphics/

# KDE multimedia applications
~/.config/kde/multimedia/

# KDE network applications
~/.config/kde/network/

# KDE office applications
~/.config/kde/office/

# KDE PIM applications
~/.config/kde/pim/

# KDE SDK applications
~/.config/kde/sdk/

# KDE system applications
~/.config/kde/system/

# KDE utilities applications
~/.config/kde/utilities/

# KDE Plasma
~/.config/kde/plasma/

For Akonadi und PIM it would be:
