i would recommend to do a fresh install of both operating systems. and use ext4
for the linux drive (ext4 is not readable from windows so it probably make no
unexpected changes.).
also i strongly recommend to not use grub + osprobe or simmilar cause it
probably confuses windows. just change the bootdevice in bios when boot to the
other system
