After running this regression project through my project analyzer, I finally see that the hidden "black" track #0 has a problem: both user tracks are 00:11:06 in length. Yet the black track is calculated to have a length of 02:19:00! Close inspection shows that the track #0 playlist itself is (almost?) sane: its "out" point is at 3475, or 00:02:19:00. However, the visible timeline is only 00:11:06. So the black track completely got out of sync and looks like the cause for this hickup.
