That beeps might be symptom of some buffer overflow, e.g with keyboard events. XKB doesn't handle physical devices so should be indifferent. I might also be useful to look into X11 logs, I'm not sure journalctl grabs ones.. I see crashes in your log, can you also try the session with new user? What's on Wayland?
