I can further confirm what daniel said. I've been having the same problem, with
many messaging applications and also email. Mark as read and reply are
switched!
Now I just press the opposite button to do what I want, but I suspect this
doesn't happen to everyone, or isn't easily fixed, otherwise I imagine it would
have been.
