First one is system-settings -> Shortcuts -> Global Shortcuts (Section
Application Launcher)

Second one is system-settings -> Shortcuts -> Custom Shortcuts (Section
KMenuEdit)

In my example above (see kglobalshortcutrc) xournal is listed in the first
place, but not in the second. It seems however, that some of the older entries
are listed in both locations. Is this related to the problem?

I dont know, the technical differences.
