I assume this was done, because at some point the number of windows isn't important anymore and the dock would look cluttered with so many bars. I think the limit of 3 makes sense, but, if possible, showing a star or an infinity sign when exceeding 3 windows would be even better and less confusing than simply leaving it at 3 bars. If I remember correctly that's what Firefox Mobile does when too many tabs are open. An idea regarding this: Each dot corresponds to a window, so when you scroll on an app icon with 3 windows open, the respective dot would be highlighted, for example, by having a brighter color.
