After a short test i can confirm this behavior on 2.9.92.
After building when having an included file (included.tex) open (was added to a
project, main file of this project (main.tex) is built as expected), kile asks
me, if i want to remove included.aux. I'd expect that it tries to clean
main.aux etc.
