This bug was fixed in commit 377da7a9265, so it should no longer be present in
the latest release versions.
As for the additional problem mentioned, the color selector tool currently does
pick from reference images (unless its options are set to current layer only).
I don't recall if this was also broken in 4.1.0 however.
