(15.12.3)...

I can confirm this behaviour. In my case, I filmed with two cameras, placed the
two clips in "Video1" and "Video2" tracks, respectively. Then I added a
"Composite" transition between the two tracks over the full length. I then
edited a number of transitions by using key frames and "opacity" value.
The resulting rendered file showed only some of the transitions and seems to
"forget" others.
