I don't know the technical details (like what "control of a window" means), but can't the window manager just hide the contents of the window below the title bar (and pass through mouse events) when it's shaded, without the application knowing anything about it? If transparency effects can work, hiding the contents of the window should be possible, if no other way then by making it fully transparent.
