I also have the same issue as tagwerk. I suspect the cause might be the same or quite similar. I basically had three unremovable items, twice my home folder to be indexed and oncemy home folder not to be indexed. Editing .config/baloofilerc solved this and I am happy with the entry as I want my home folder to be indexed.
