You have legacy application scaling (in display settings) set to "scaled by the
system", this is the consequence of doing that. Change it back to the default,
and X11 applications will see the correct resolution again.
Note that at some point the setting required a restart, or at least changing
some other display settings as well, before it was actually applied.
