Unfortunately modesetting was not the rootcause - it was just a "lucky reboot",
since it doesn't happen all the time - just around 80%. It seems that there is
something xembedsniproxy needs to have running in order to start up correctly.
I've tried pushing the startup phase in the desktop file in /etc/xdg/autostart
to phase 2 and even to 4, but no luck. At the end I made a workaround that does
this:

> sleep 10 && bash -c "xembedsniproxy &"

10 seconds after logging in it always starts up correctly.
