Sorry to comment on such an ancient bug, but this has either come back or was
never fixed. Here's my new report:
SUMMARY
Notifications sometimes disappear, causing future notifications to be shown
above the previous one.

STEPS TO REPRODUCE
1. Run: notify-send --urgency=critical Test '<a href="http://kde.org";>Click
Me!</a>'
2. Click the URL in the notification. 
3. If clicking caused your current activity to change, the notification will
disappear. If not, click the URL a 2nd time to make it disappear.
4. Repeat this process and you will see that notifications spawn higher and
higher in the screen.

OBSERVED RESULT
Notifications are shown higher on the screen rather than right above the
taskbar when nothing else is taking up space.

EXPECTED RESULT
Notifications should be shown at the lowest point possible when there is no
notification taking up the space.

Operating System: EndeavourOS 
KDE Plasma Version: 6.2.5

ADDITIONAL INFORMATION
Restarting plasmashell resets the issue, causing notifications to spawn at the
bottom again.
