So the PDFs are not created or in any way loaded into Acrobat, so I

Then were you are getting a message about font errors?

It's generated by pdflatex from some, well, TeX code.

        PdfTeX or PdfLaTex? What version?

We're using some True Type fonts here, e.g. the Verdana font.

        OK.

Are you producing them all in a single pass, multiple passes, what?

What are you settings vis-a-vis font embedding?

I don't think that is an option here, but I think as I have the TeX
source that there might be a different solution.

        True.

Could you perhaps point me out where I can start looking?

Make sure you have the latest and greatest versions of the software to create your PDFs. Check and validate your settings. Try to use a single pass instead of multiple.
